I don't know that I would say best, but I love "She" and "Ain't No Sunshine" in Notting Hill--in fact, the whole soundtrack is awesome!

Also, "Must Have Been Love" in Pretty Woman.

I have no idea why I am picking all Julia Roberts movies...

Not 100% sure of the name, but one of the most haunting is the song played at the end of the movie Philadelphia, during Andrews' wake as they pan over his photos. I believe the song was called "I'm Ready"

I'll add "Have not been to Paradise" from Zoe Polederious(sp) in Starship Troopers.

Even though it was in a trailer and not a movie, Perfect Circle's "Counting bodies like sheep at the rhythm of the drums" for the initial Fantastic 4 trailer was awesome.
