How does a challenge work on a play in which pass interference was called? The penalty was turned down because of the completion. If it had been ruled incomplete then obviously the Falcons would have accepted the penalty, right?

This is where having a rookie QB as your backup due to injury hurts. The way Atlanta is playing you could run a bootleg and get easy yards every time, but Arians can't do that because if Stanton gets hurt, he has to play Thomas.

He's going to have to play call his way to some offense though, use the TE's or RB's in play action.
